Massive thanks in advance. Try just removing the --cpu parameter from the hmmer call in the rnammer script and see if that helps. I did that and it looks like the program is actually doing something and not reporting any error, or at least not by now : Fingers crossed. Thanks a lot, Brian! Hopefully it works now. I have now an output with some rRNAs identified :D.
